Mario References by Ninjablooper
To start off I will tell what a reference is. A reference is the resemblance of something else in a game, movie, place etc..
One of the biggest references is L is real 2041. Many believe that it has to do with the release date of Paper Mario, 4/2001.
Here is one I found, the ship in Pikmin 2 has also made an appearance in Super Mario Galaxy, Space Junk Galaxy.
Now for some others. In Super Mario Sunshine, with an Action Replay people have revealed a Paper Mario Goomba in Pinta Park.
In Super Mario Sunshine the symbol on the paint brush that Bowser Jr. carries is the symbol of Professor E. Gadd, the creator of the Poltergust 3000, Luigi's vacuum in Luigi's Mansion.
The Mansion in Super Mario 64 is very similar to Luigi's Mansion, in Luigi's Mansion and Super Mario Galaxy.
The dead koopa skeleton in Hooktail Castle has the name Kolorado in it which was a Koopa in the original Paper Mario.
The music inside the Shadow Palace is a slower remix of the underground music in Super Mario Bros..
In Pikmin 2, some of the "treasures" are references, most being brand name products like Duracell Batteries and a Dannon yogurt top, but mostly Nintendo products.
Super Smash Bros. Brawl is basically a game full of references, all the music, characters, stages, and more.
In Kirby Super Star there are references of Mr.Saturn such as him being a an item.
In Paper Mario 2 Macho Grubba is very similar looking to Tubba Blubba from the original.
To conclude, basically all sequels and prequels of games have references, such as most Mario themed games have remixes of music, etc., so during most games you play look for references.
