Mario and Kirby were doing a fight to the death for royalty (Peach and Zelda). Mario defeats Kirby, and Kirby, as a result, turns into a trophy. Mario feels bad for Kirby so he touches his trophy, thus bringing him back to life. However, this is a breach in the world's rules. The enforcer(s) of the rules (most likely the hands), steal the Halberd from one of their biggest threats, Metaknight.
Since the Halberd is dropping the Dark Knights, everyone believes that Metaknight is evil since it is his ship. Zelda and Peach believe that what Mario did was right, so they fight with Mario and Kirby against the Dark Knights.
I believe that the 4 will travel to the other characters worlds, trying to build up their force so that they can destroy the rule enforcer(s) and Metaknight, who they think is evil, while fleeing from the Halberd and the Dark Knights. However, the villains they encounter(Bowser, Ganondorf, Mewtwo,) will side with the enforcers.
They will probably encounter Metaknight at the end, find out that he isn't evil, and proceed to destroy the enforcers, getting rid of the Dark Knights.
But that could just be one character's story.
